I had this problem when exported and imported hotkeys not through blender preferences folder coping but with the import export button in hotkeys editor. ( As for me it’s very bad decision to use it) so I’ve got a lot of repetitions, i spend a day manually cleaning them up, but anyway mess didn’t been resolved (some of addons didn’t work correctly). So i made clean setup of whole blender ( tooks me a while because im really hotkeys lover). I also recommend to make backup of blender prefs folder time by time. As a conclusion i dodnt believe it possible to resolve this dublicaction clearly …
